The best PCIe SSD controller is probably the Sonnet Tempo Pro SSD (they do not recommend or support the non-Pro card on the 1,1 due to compatibility issues). Works well in the 8x slot.

Sorry for all the other odds and ends, the GPU selection isn't as easy and more variables, GPUs for PCIE 1.0 coupled with pre-2008's EFI-32 plus it was 10.8.3 and above that added more support for most of the modern GTX and AMD graphic cards. Which is why finding a Mac Pro Early 2009 4,1 and not even the 2008, is strongly recommended, those were selling for $799 for 4-core 2.66 and support Mavericks and has full PCIe 2.0.
